Is it possible Cliff has run the WMI hotfix but the files did not update? I know we had problems with some SCOM hotfixes showing success but not really installing. Could this be possible with Windows hotfixes also.

Tom, it seems the variable name might have mislead you? The $OverrideRuleMonitor in the middle of the If-then sequence includes this line, which definitely returns overrides from discovery as Tenchuu pointed out. $overrideRuleMonitor = $override.Discovery

No, there's no other magic required. I would suggest you check the OpsMgr Event Log on both the agent and the MS in the second MG to see what is failing. It should tell you something.
